So do the intensity scales in Japan for earthquakes measure using the richer scale or is it a separate measurement to calculate intensity or strength? If you don't mind me asking.

To answer your question, it is both.
Richter Scale is universal and is used as an indicator in Japan.
"seismic intensity level" in Japan measured by seismic intensity meters installed everywhere Japan, and is calculated by detailed calculations.
Since country prone to frequent earthquakes, seismic intensity is expressed as rough level with more physical feeling.

(Incidentally, minor seismic intensity standards probably exist in other countries around world.)
